I would love to do this one day. While hiking the Appalachian Trail in 2002 ( www.geocities.com/joegamehike ) I met several people who had already attempted this. There are a lot of locks in the northern section where you need to carry your kayak/canoe/boat around, but it is completely doable.
I thru hiked the AT in 2002 and would highly recommend that if you are thinking about doing it that you should just go for it.
